Acer Nitro 5 After Bios battery change SSD is not found!

My Acer Nitro 5 had some problems. The cable to the monitor started to smoke. I replaced it with a new cable.

After this the I saw that the BIOS battery needed to be changed which I did.

The computer will boot into linux from a USB key. BUT the SDD hard drive is not recognised in BIOS. We checked the drive in another computer and the drive is working.
The SSD doesn't work in the second slot either.

I have turned off fast boot , turned off secure boot and set the SATA mode to AHCI (Which were suggestions that I found)

It seems to be connected to the resetting of BIOS after the change of battery. Since there doesn't seem to be a problem with the motherboard since Linux can run from the USB drive.

I would appreciate any suggestions of what could be the issue.
