I have a predator orion 3000, with a po3-630g_w. I have a noctua nh-u9s heatsink fan. Cannot seem to find the proper way to get the brackets connected to install it. Only way the nm-ibt2 bolts go in, is small end first. Which the brackets do not fit on then. Any advice on this situation?

What's wrong with the fan that's in there now? A phone photo of what you're up against might help.

It seems like the screws I have to use with the spacer are too short to go through and secure the bracket into the motherboard. It barely goes enough without the bracket. A friend is headed to a pc store in town to got a couple that go a little longer. I'm including pictures on the motherboard of the socket and a picture of the top and bottom of spacer with said screw inside

    Longer screws = success!

Congrats. Now the two questions are --- what was wrong with the original setup? --- and what improvement did you see with the new setup?
