Nope. I got the shell only when I booted from the pen drive on which I put the BOOTX64.efi file.

Sorry, that's not what I meant.

What messages did you get when you tried to boot from each internal drive by itself?

Unless I am misunderstanding you, I already wrote that in a message before my last one.

    1) With only the ssd:
"Default Boot Device Missing or Boot Failed.
Insert Recovery Media and Hit any key
Then Select 'Boot Manager' to choose a new Boot Device or to Boot Recovery Media"

    2) with only the hdd
Same Error as the original: "System bootOrder not found" on the acer logo.

OK. Try this. With the BIOS F12 boot option enabled and secure boot disabled, connect both internal drives again. Then insert a bootable ubuntu installation pendrive. Try to boot a live ubuntu session from the pendrive. Go to the terminal command prompt and try to run 'boot-repair'.

    It says 'command not found'.

I used the 'Try ubuntu'. Should I install ubuntu?

Yes, you need to start a live terminal session from the ubuntu installation pendrive. But don't try to install!! It should have an option to start a live terminal or graphic session from the pendrive. If you can't get to a live terminal from the pendrive, you'll have to downloard a more polished installation distro like Mint that has this option in the startup installation screen. A live installation terminal should include a fairly complete list command line repair tools. boot-repair is one of the most common and important for a linux boot failure.
