Well I am not sure what your looking to upgrade really. If you were thinking about updating your MB might want to just update the whole system.

THere are loads of Models of the X3995 and hard to guess what you may have. Plus I haven't looked much into them other then when I was looking at a few of my PC that I bought, (Wish I would have went for the X3995 Now) One I seen had the i3 2120 and another I seen with a 13 3220. However I don't know what the MB are in them if they are the same MB and you can just swap the CPU or if they are different MB and the one with the Sandy Bridge is only for Sandy Bridge and the Ivy Bridge is for the Ivy?

The GPU can be Upgraded but remember that the PSU is rather small and can't do much more then like a Gt 620 or 630 without a Update to the PSU (Power Supply)

For the ram. I am again not sure what Model you have. If you have 2, 8, 4 or 6 gb of ram. You can add upto 16gb of ram in to 4 slots. @ 4gb a slot.

The Hdd you can update and could even do a SSD update on your system to speed it up with the X3995 One of the things I didn't look at when I bought one of my systems was the ability to add more HDD and you can on the X3995 as it has 3 sata ports.... If you did a SSD I would make it your boot and then use your HDD now as a backup...

If you have a Sandy Bridge CPU like the i3 2120 the first update I would do (Myself) is get a GT620 or GT630 as a way to get away from the Intel HD 2000 that they have...
